iPods play videos in more specific video formats and codecs. You will need to convert video to video format with video specs supported by iPod. You may refer to this step by step guide to successfully Transfer video to iPod, iPhone, iPad, Apple TV at link

It applies to importing all kinds of videos to itunes including avi, wmv, flv, mkv, mpg and more

This link can help you out:

I don't know which version of iTunes you got, but on 11.0.1, you can access your ipad by clicking the 'iPad' icon on the top right corner, which will automatically open a window of iPad options. You should find and open the 'Movies' menu and move your video there. When your video appears, you tick the box next to it(or just tick 'Automatically include all movies') and sync your iPad again. This should help.

Use Any Video Converter here's a link: link
This one is free, and does require updates but it works really well. Then you'll need to convert the files to MP4 with the converter, to do this click "Add Videos" then select "Video" under output type, and select mp4. Next you will go into your computer's "Music" folder and select iTunes, then under iTunes select " iTunes Media" under that select "automatically add to iTunes" copy and paste the converted files there and they will automatically be placed into your iTunes "movies" section.
