As to why the REAL Doctor may have said it, I'm not sure. At the time, viewers were meant to think he was the Ganger!Doctor, and as such, he was more sensitive to the collective consciousness of the Flesh (which acts as a sort of Hive Mind, as I gathered - all the Flesh seemed to be weakly telepathically linked).
When they came back, the Doctors acknowledged that they both "felt" it, but the Doctor who WASN'T with Amy said he hadn't felt it "as strongly as you," (meaning the other Doctor, real or not). I think Real!Doctor (whether it was the one with Amy or not) "felt" the Flesh consciousness because, as someone said, he's just more sensitive to that sort of stuff. But I'm inclined to believe that he WOULDN'T have felt it as strongly as Flesh!Doctor, which leads me to believe that they hadn't changed shoes yet, and Flesh!Doctor was with Amy when the freak-out occurred. Unless Real!Doctor was just exaggerating his reaction to the "feeling" and Flesh!Doctor knew enough to stay calm... but I doubt that.
Still, I know this was done on purpose, as Amy committed the Cardinal Sin - telling the Doctor (or at least, one of him) that she'd witnessed his death. And because we don't know if it was Real!Doctor or Flesh!Doctor, or if whoever it was even HEARD her with all the Flesh Telepathy going on, it leaves us in suspense.
I know we'll find out eventually if it was the Real Doctor or not in the fall, as because of her revelation, it's BOUND to come up again soon, eventually.
