Now, to answer the question, yes, I agree with you, but I think there are other main reasons ,as well. In the first season, Bonnie didn't have much screen time, all we got to see, was Bonnie being used for plots and attacking Damon and so we hardly got to see her personality. I don't think there was no middle ground with her. She would help the group and then in a next episode she would attack Damon, but where is the in-between. We hardly, got to see any other side, so how can some relate to her. Maybe, in the beginning if she was not just used solely for plots and we got a chance to see other facets of her personality, I don't think people would care as much, for some of the decisions she's made. For instance, when Damon snapped Jeremy's neck, people understood, why he did it, but when bonnie didn't disable the device, to save many, look how much backlash she got for it. All the characters have made unfavourable choices from time to time and is one of the reasons why she might be perceived differently from the other characters.
Another reason, to me is, because bonnie has attacked Damon on a couple of occasions, to some fans, it might seem as she is against delena. For example, if you have a new boyfriend/girlfriend, you'd want your family and friends to get on with them, not opposing them, it just makes the relationship easier. In the long run, I don't think this will ultimatley play a big part in Elena's decision to date Damon, but, it does not help neither.
Another reason: Some have read the books and knows that there is a possibility of Bamon happening and some could feel threatened. I know the show and books are different, but if it wasn't for the books, there would be no show. If l.j does have a Bamon ending, it would not make sense if there is no Bamon buildup in the show.
I'm going to give one more reason, because i can't be asked to write another 1000 words. We love the vampires on TVD, especially Stefan, Damon and now Caroline. Some want to see Stefan/Elena's relationship grow, some Damon/Elena's, as well as his humanity and she did not deal well, with caroline's transformation, but if she's against these vampires, how can some be for her, when she opposes them.
I love Bonnie and think she is a sweet, kind person, who tries to do the right thing and can put others before herself, but I want the writers to show the different sides to her personality, then people will give her a chance and see what so many others Bonnie fans see.
It was a very long post, so apologies. I know i mentioned ships in my post, but i'm giving reasons on why Bonnie might be disliked by some, not to start any shipping arguments, so please don't take offence, as it is just my opinion.
