I don't consider Anya, Kane and Murphy as "proper" villains. They all had to do some bad things to survive, to protect their people, and to protect themselves.
The real villain for me here is Cage.

^^^ That. And that's why I picked Cage, he's the only one I necessarily see as a villain.

My favorite of them though would probably be Murphy, I grew to like him in S2.

Cage is the only one I would consider a villain on this list (and he was a quite interesting villain as well). But Murphy is definitely my favourite character, so I chose Murphy.
