Long explanation, but I believe it'll clear up alot for everyone: It has been revealed as of Kingdom Hearts: Dream Drop Distance, that Nobodies have the ability to grow their own heart over time, through experiencing situations that would otherwise trigger feelings. Roxas, along with Namine, Axel, and most other members of the Organization (if not all of them) had their own hearts the entire time.
It was initially believed that Roxas's feelings came from Ventus's heart, and that Ventus's heart was inside him, but there are many issues with that theory from the beginning. The most crucial is the fact that when first joining the Organization, Roxas legitimately felt nothing. If he had Ventus's heart, he would have had it from the beginning, and would have *always* had feelings. But in actuality, it was only after gaining Axel as a friend (teaching him to feel happiness) and seeing Hayner, Pence and Olette enjoy themselves (teaching him to feel jealousy and lonliness), that a heart started to develop, and that he exhibited emotions. It can be assumed that by the time Xion disappeared, his heart had become full-grown.
The reason that no one knew was because Xehanort intentionally lied to the nobodies of Organization XIII, who in turn, believing what he said to be true, told Sora (and everyone else) that they didn't have hearts.
This is why you'll notice that Axel ironically has feelings (anger) when told he doesn't have any feelings. Larxene exhibits anger and sadism, Demyx enjoys music and relaxing, Xigbar has a sense of humor, and Saix becomes jealous and bitter. We were lead to believe that these were fake emotions; as it turns out, everything they felt was geniune. The reason so many of the Org. had the issues they did was because they were so confused at being told they had no feeling, and yet they knew they felt *something* inside.
