If your starter pokémon is Treecko→Grovyle→Sceptile, attack Kyogre with any grass type attack or other grass pokémon and don't use leaf blade it'll fainted Kyogre. Next, buy a lots of ultra balls and hyper potion. That's what I do.

Mine was similar, I waited until it used Rest, then weaken it with Leaf Blade (My sceptile was lv 63) it takes 3 turns for Kyorge to wake up, and about 2 to weaken it, then fire away with Ultra Balls.
First you should buy a lot ultra ball and timer ball. SAVE THE GAME, Engage the battle, and paralyze kyogre using "thunder wave" with your electric pokemon. Then attack it with a weak electric move like spark, or any kind of attack. Keep battling kyogre until his health is red, he will use rest then wake up, then rest again. Start using ultra ball. If he rest, make his health red again and use ultra balls again. When he had no pp left, he will began to struggle. Now start using timer ball until you get it. If kyogre is died, turn off your gameboy and load it again. Thats what i do.
well, in my pokemon emerald game, i first caught Raquaza and then there was this thingy of a weather report on a lot of rain and then i went to this route and then went into the cave and their was Kyoger. I went up and my Raquaza was about 95. I also ahd a loy of poitions and a lot of dive balls and net balls. I walked up to him and after a lot of times trying to catch him and i eventually caught him.
