Well When roxas came into the organization Axel was him mentor, and after there mission they would sit on the clock tower and eat ice cream, talking. and they became best friends.
Axel cares for Roxas because Roxas was the only one in the organization Axel liked and they were best friend.

also because he acts like he has a heart already and him and axel are the only ones in the organization that act like they have hearts everyone else is all depressing like well if i had a heart i would be happy and stuff
Axel liked Roxas because he was the only one who he liked. He and Roxas are just like Riku and Sora. The creators wanted Axel and Roxas to revolve around Riku and Sora to show how they're friendship is the same as the other two.
Axel was chosen as Roxas' mentor, then they just kinda grew on each other. Became like brothers, or maybe like a father and a son, that's what their relationship reminds me of, with how protective Axel is.
