I've only cried on three occasions whilst watching Doctor Who and they were in the episodes 'Journey's End', 'The End of Time Part Two' and 'The Time of the Doctor'.
In 'Journey's End' I cried when Donna got her memory wiped by the Doctor, it was so heartbreaking for Donna, the Doctor and the audience :(
The other two are pretty much self explanatory :)

I cried at "The Time of the Doctor" when Matt Smith regenerated into Peter Capaldi. But the moment that got me the most was when he dropped his bowtie down on the ground!

I don't think that any episode got me as bad as "The Angels Take Manhattan", because in this case, the morning that followed the day I first viewed the episode, the moment I started to think about it again I cried more than when I first actually watched it for probably about an hour or so. ;-;

I cried at The Time of the Doctor, in that final scene. It almost made up for the fact that he wasn't shot by a dalek, which I really really wanted to happen. It would have been a far better resolution to his Era. I also cried at Angels take Manhattan, but not as much.
