I what I would like to know is if Charles really killed him or if he died from his wounds received from Lelouch and Cornelia.

base on what i understand in the Anime of Code geass you can't kill the person who have the geass code.except for the person whom he/she had given it.for example is when CC receive the code from the nun,the one who take care of her and give her a geass.CC killed the nun that's why she recieve the code and now immortal.
