I can think of a few cases. One of them being Jiraiya's death in Naruto !!!!

I was going to post Koro-Sensei,but since this one is already taken I'll go with Setsuko from Grave of the Fireflies. One of the very few deaths I cried while people where around me. Some others are Ushio (clannad), Menma (Anohana) and Hughes (Fullmetal Alchemist)

I didn't like her at first, but after rewatching the couple of episodes focusing on her, I realized how much pain she had gone through. Then seeing her sudden demise (along with Lelouch's tears) makes this even more heartbreaking...
