I am going to say Sailor Moon and Goku because both of them pretty much pioneered the way for their genres.
Goku for shounen anime and Sailor Moon for magical girl anime.Those characters are extremely popular.

But there's really a myriad of popular anime characters. Too numerous to name all of them.

I haven't seen many haters when it comes to Ed. Especially considering he's the main character, and many people seem to dislike the main character from the action/adventure genre. Would say he's an exception to that, making him really popular in the anime community.

I think Edward Elric has a bunch of fans. He's goofy and serious enough to win over fans who like goofy characters and also serious characters. I haven't seen many haters when it comes to Ed.
