Natsuru Senō from Kämpfer

He is involuntarily chosen to be a Blue Kämpfer by the mysterious Moderators and is set up as a Zauber-("magic-")type Kämpfer with powers based on conjuring fireballs. In keeping with the rule that all Kämpfer are females, he turns into a girl upon transformation. In Kämpfer form, Natsuru's male student uniform automatically changes into the uniform for female students, including his underwear and vice versa when transforming back to normal, while his short blue hair becomes slightly longer, which is always arranged in a style that ties it up like a ponytail.

Inugami from gugure kokkuri san is a dog spirit who can change genders due to not really knowing what he was supposed to be. He just changes at random

Ranma from Ranma 1/2 is cursed to turn into a female if splashed with cold water and changes back to male if splashed with hot water.

Hazumu Osaragi from Kashimashi: Girl Meets Girl. His body is destroyed by aliens, who, when they tried to put him back together again, got his gender mixed up, so now he is a girl. He was already rather girl-like to begin with, so it's a natural fit. Perhaps this girl-like nature is what confused the aliens. I haven't watched enough of the series to know if his gender ever gets switched back.

Ash and Angela from Black Butler

They are actually the same person, so the "fallen angel" can change gender. She/he changes gender to fool the other characters when around them so that "Angela" looks like the evil person, and "Ash" can look like he's on the main character's side. Sneaky, sneaky...

Emporio Ivankov (One Piece)

He can change himself into any gender he can also make others change gender too with his hormone injecting power...............heh heh heh.......

Also I'd add Souji / Tail Red from Ore, Twintails ni Narimasu (I will become a twintail), which is still running.

The main protagonist of Himegoto, Arikawa Hime, is in serious trouble. He’s being pursued by loan sharks for the debt his parents left him with. Hime just happened to be wearing a French maid outfit when the council came across him, and now they won’t have him any other way. In return for paying off his debt, Hime must dress as a girl and be the council’s pet dog for the rest of his high school years. Still, things could be worse. After all, Hime is now surrounded by beautiful girls who constantly dote on him, expose him, and do naughty things to him. Thankfully, Hime has at least one person trying to get him out of this predicament: his little brother, who also happens to cross-dress. And then, of course, there’s the head of the disciplinary committee, who is… another cross-dressing boy!? This is getting ridiculous
